61969fbddf fix(deps-status): detect lockfile-only changes (#12106)
## Summary

Fixes `pnpm install` with `optimisticRepeatInstall` incorrectly returning `Already up to date` when `pnpm-lock.yaml` changed but project manifests did not.

Fixes #12100.

## Root Cause

`checkDepsStatus` used modified manifest mtimes as the only signal for whether it needed to validate dependency status. If no manifest was newer than `workspaceState.lastValidatedTimestamp`, it returned `upToDate: true` before checking whether the wanted lockfile had changed.

That skipped lockfile validation for workflows like:

- `git checkout HEAD~1 -- pnpm-lock.yaml`
- restoring only `pnpm-lock.yaml` from a stash
- external tools rewriting the lockfile without touching manifests

## Changes

- Check wanted lockfile mtimes before taking the optimistic fast path.
- If any wanted lockfile is missing or newer than the workspace state timestamp, validate all projects instead of only modified manifests.
- Add a regression test proving a lockfile-only change does not skip wanted-lockfile validation.
- Add a patch changeset for `@pnpm/deps.status` and `pnpm`.

a6d485abca fix: stabilize Windows pacquet install tests (#12410)
- Replace lockfile env-document stream scanning with a FileHandle read loop that closes deterministically, including split-BOM handling.
- Align pacquet's default `virtualStoreDirMaxLength` with pnpm's Windows default.
- Forward pnpm's effective virtual store max length to delegated pacquet installs through `PNPM_CONFIG_VIRTUAL_STORE_DIR_MAX_LENGTH`, so currently published pacquet versions do not write mismatched `.modules.yaml` on Windows.

bf1b731ee6 fix: harden allowBuilds artifact approvals (#12294)
## Summary

Package-name `allowBuilds` entries no longer approve lifecycle scripts for artifacts whose identity a name cannot pin: git, git-hosted tarball, direct tarball, and local directory dependencies. To approve such an artifact explicitly, use its peer-suffix-free lockfile depPath as the `allowBuilds` key — error hints, `pnpm ignored-builds`, and `pnpm approve-builds` print exactly that key.

- `AllowBuild` policy functions identify packages by `DepPath` instead of caller-supplied name/version. The policy parses name and version out of the depPath itself, so name-keyed rules can never be fed an identity that disagrees with the gated artifact. `AllowBuildContext` carries only an explicit `trustPackageIdentity` override, used to evaluate a previously recorded policy under its original semantics when detecting revoked approvals.
- Identity trust is derived from the depPath shape: a registry-style depPath (`name@semver`) is a trusted identity. This is sound because lockfile verification runs a new unconditional, offline structural pass that rejects lockfiles where such a key is backed by a git, directory, or git-hosted tarball resolution (`ERR_PNPM_RESOLUTION_SHAPE_MISMATCH`), while the npm resolution verifier already binds explicit tarball URLs of semver-keyed entries to the registry's own `dist.tarball` unconditionally. The pass runs inside the existing candidate walk and participates in the verification cache key (`resolutionShapeCheck`) on both the gate's and the fresh-resolve record paths, so the stat-only cache fast path stays sound and records written before the rule existed are re-verified.
- Installs detect approvals that were revoked (or stopped applying) for git/tarball artifacts and surface those packages as ignored builds; approvals granted for previously ignored builds trigger a rebuild of exactly those packages.
- `preparePackage` always treats the fetched manifest as an untrusted identity: it requires a `pkgResolutionId` and gates on the synthesized `name@<resolution id>` depPath. scp-style git URLs are normalized to `ssh://` form in resolution ids, and the git fetcher reuses `createGitHostedPkgId` from the resolver instead of re-deriving ids.
- Under the global virtual store, `pnpm rebuild` locates a projection created before the approval was granted by following the project's node_modules link, since the projection hash includes the allowBuilds verdict (relocating the projection instead is tracked in https://github.com/pnpm/pnpm/issues/12302).
- New shared helpers: `removePeersSuffix()` in `@pnpm/deps.path` (string-level peer-suffix stripping for user-written keys) and `allowBuildKeyFromIgnoredBuild()` in `@pnpm/building.policy` (the key under which an ignored build is approved).
- pacquet mirrors the whole policy: `AllowBuildPolicy::check(dep_path)` derives trust from the dep path, the git-fetcher allow-build closures take only the dep path, `pacquet-lockfile-verification` gains the same structural pass, error code, and cache identity, and dep-path keys normalize via `remove_suffix`.
- `shell-quote` is overridden to 1.8.4 (GHSA-w7jw-789q-3m8p / CVE-2026-9277).
- Test-harness fix: a module-level drain keeps the global log stream flowing in the deps-installer lifecycle tests, so reporter assertions no longer receive the buffered backlog of earlier installs that ran without a reporter.

2b788d53fd refactor: replace the experimental pnpm-agent server with pnpr (#12151)
The experimental TypeScript `pnpm-agent` install-accelerator server is
superseded by the `pnpr` server, which implements the same protocol.
Remove `agent/server` and route the agent e2e test through pnpr.

The pnpm TypeScript client (`@pnpm/agent.client`) is kept and made
compatible with pnpr. The wire protocol carries the on-disk lockfile
format, while pnpm keeps an in-memory `LockfileObject` in process:

- Incoming: the agent's response lockfile is converted to the in-memory
  shape via `convertToLockfileObject`.
- Outgoing: the existing lockfile is read in its on-disk shape with the
  new `readWantedLockfileFile` and forwarded as-is — no in-memory
  round-trip.

pnpr now resolves multi-project workspaces by reconstructing the
workspace on disk (root manifest + `pnpm-workspace.yaml` + member
manifests) and letting pacquet's install path discover every importer.
Member dirs are written as quoted YAML scalars; importer dirs are
validated against path traversal (rejecting absolute, `..`, backslash,
and slashes-only inputs) and de-duplicated; synthetic manifest names
map injectively from dirs.

The CI test job builds the `pnpr` server from source (cached on the
Rust sources) so the agent e2e tests run against the current server.
The published `@pnpm/pnpr` is dropped as a test dependency: running the
suite already requires building `pnpr-prepare` from source (no npm
fallback), so the toolchain to build `pnpr` is always present, and the
published binary can predate the server protocol the tests exercise.

9cb48bb27b fix: injectWorkspacePackages crashes — lean resolution defense-in-depth + lifecycle re-import (#11662)
Fixes two **independent** crashes hitting `pnpm install --frozen-lockfile` on workspaces with `injectWorkspacePackages: true` (or `dependenciesMeta.*.injected`), surfaced via `turbo prune --docker` pipelines.

## Bug 1 — peer-variant snapshot missing `resolution` (lean, defense-in-depth)

A peer-variant injected workspace snapshot (`@scope/pkg@file:packages/pkg(peerA@1)(peerB@2)`) inherits its `resolution` from the base `packages:` entry (`@scope/pkg@file:packages/pkg`). When a tool prunes the lockfile and drops that base entry, readers that deref `pkgSnapshot.resolution` crash with the cryptic:

```

**The root cause is upstream of pnpm**: the pruner (e.g. `turbo prune`) emits an internally inconsistent lockfile. Fixed at the source in **vercel/turborepo#12825** (retain the base entry for peer-variant injected deps; minimal repro in **vercel/turborepo#12824**) — empirically verified to produce a correct pruned lockfile for a real multi-service workspace.

**pnpm side (this PR): one lean normalization at the read layer** — in `convertToLockfileObject`, where base→variant inheritance already happens via `Object.assign`. When the base entry is absent, reconstruct the directory resolution from the `file:` depPath. This is *reconstruction, not guessing*: for a workspace `file:` dep the directory **is** the depPath suffix — exactly what pnpm's own writer emits. It is **defense-in-depth, not load-bearing**: with a well-formed lockfile (turbo#12825 or any correct input) the branch never fires. Because the normalization sits at the single shared read layer, it also covers the sibling `Cannot use 'in' operator … 'integrity' in undefined` on the `pnpm deploy` path (same `resolution === undefined` root, different deref site).

Per review feedback: the earlier per-reader `inheritOrSynthesizeResolution` helper across 5 call sites is **removed**; normalization lives in exactly one place (`convertToLockfileObject`), and the readers are back to `main`.

## Bug 2 — lifecycle re-import wipes `.bin/<tool>` (pure pnpm; the substantive fix)

`runLifecycleHooksConcurrently` re-imports an injected workspace package into its targets after `prepare`/`postinstall`. The 2022 `scanDir`-into-`filesMap` workaround (#4299) fed target-internal paths to `importPackage`; once #11088 made `importIndexedDir`'s `makeEmptyDir` fast path the default, that path wipes the target's `node_modules` before copying, so the re-import dies with `ERR_PNPM_ENOENT` on `node_modules/.bin/<tool>`.

Fix: drop the `scanDir` workaround and pass `keepModulesDir: true` so `importIndexedDir` skips the destructive fast path and preserves the target's existing `node_modules` (bin symlinks + transitive deps) via its staging/move path. Stays on `storeController.importPackage`, so source files keep their **hardlinks** (no copy-loop regression). Net reduction vs `main`: the `scanDir` helper and the `node:fs` / `FilesMap` imports are removed.

## Tests

- The `deps-restorer` regression fixture `peer-variant-missing-resolution` **omits the base `packages:` entry**, so it encodes the actual pruned shape and reproduces the crash on `main`: reverting the `convertToLockfileObject` change yields `resolution: undefined` for the peer-variant (→ the `lockfileToDepGraph` crash); with this PR it is reconstructed as `{ type: 'directory', directory: … }`.
- A `lockfile.fs` unit test pins the heuristic boundary: a directory resolution is synthesized for a pruned `file:` peer-variant but **never** for a `file:` tarball.
- A `deps-installer` regression test covers the Bug 2 re-import (injected dep with a `prepare` script + a bin-having dependency).

## Validation

End-to-end on a real `injectWorkspacePackages` monorepo (`turbo prune --docker` → `pnpm install --frozen-lockfile`), on services that crash on **both** bugs with stock pnpm:

- pnpm with both fixes: the crashing services build.
- **vercel/turborepo#12825 + pnpm with only Bug 2** (Bug 1 fully reverted): the crashing services still **build** → confirms Bug 1 here is genuine defense-in-depth and turbo#12825 owns the root cause.
- Bug 2 reproduces on stock pnpm regardless of turbo (it is purely pnpm's importer fast-path).

Pairs with **vercel/turborepo#12825** (Bug 1 root cause; minimal repro **vercel/turborepo#12824**). Tracks #11663.

2a9bd897bf perf: record locally-resolved lockfile in verification cache (#11714)
The lockfile verification cache currently only records the lockfile that exists at the **start** of an install. So a flow like:

```
pnpm install <pkg>
rm -rf node_modules
pnpm install
```

re-runs the per-package registry round-trip against the newly written lockfile, even though the local resolver already enforced the policy when picking those versions. The fresh lockfile is now recorded immediately after each install-time write, so the second install takes the cache fast path.

## Implementation

### Recording the post-resolution lockfile

- New helper `recordLockfileVerified` (in `installing/deps-installer/src/install/`). Gated on `cacheDir` + non-empty `resolutionVerifiers` — same gate the pre-resolution verifier uses.
- Two thin combiners over the lockfile writers: `writeWantedLockfileAndRecordVerified` and `writeLockfilesAndRecordVerified`. The install paths use these so the record always runs alongside the write.

### Hash stability: writer returns the canonical lockfile

The cache stores `hashObject(LockfileObject)` and the next install computes the same hash off the file it loads from disk. For the hashes to match, both ends must compute over structurally identical objects. They don't, naïvely: the in-memory write object can carry `undefined` optional fields (e.g. `settings.dedupePeers = undefined` from `opts.dedupePeers || undefined` in install code) that YAML drops on serialize — `object-hash` treats undefined vs missing as distinct values.

- `writeWantedLockfile` / `writeLockfiles` (in `@pnpm/lockfile.fs`) now return the canonical post-write `LockfileObject`: `convertToLockfileObject(stripUndefinedDeep(lockfileFile))`. The strip walks the existing object graph in memory rather than going through a `yaml.load` round-trip, so non-cache callers (deploy, deps-restorer, make-dedicated-lockfile, agent server) pay near-zero cost.
- Install hooks hash the writer's returned value, not the raw in-memory input. Guaranteed by construction to match what the next reader produces.

### `useGitBranchLockfile` correctness

The pre-resolution verification gate and the new post-write recorder were both keying cache records on a hard-coded `pnpm-lock.yaml`. Under `useGitBranchLockfile` the actual file is `pnpm-lock.<branch>.yaml`, so the stat shortcut hit `ENOENT` and the cache effectively never engaged for git-branch users. Both sites now resolve the real filename via `getWantedLockfileName`. The wrappers compute it once and pass it to the writer via a new optional `lockfileName` opt so `useGitBranchLockfile` installs don't fork `getCurrentBranch` twice per write.

### Bug fix unrelated to the cache, found during review

`writeLockfiles`' differs branch was deciding whether to remove or keep `node_modules/.pnpm/lock.yaml` based on `isEmptyLockfile(wantedLockfile)`. Filtered-current callers (deps-restorer) pass an empty current against a non-empty wanted, so this could leave a stale current lockfile on disk. Fixed to key off the current.

### Comments policy

`AGENTS.md` (and `pacquet/AGENTS.md`) now spell out the comment defaults: write self-documenting code, do not restate at call sites what the callee's JSDoc / doc comment already says, comments are reserved for the non-obvious *why*. The pruning pass in this PR brings the changed code in line.

## API surface

- `@pnpm/lockfile.fs` (minor):
  - `writeWantedLockfile`: return widened from `Promise<void>` to `Promise<LockfileObject>`. New optional `lockfileName` opt.
  - `writeCurrentLockfile`: return widened to `Promise<LockfileObject | undefined>` (undefined when the empty-lockfile branch unlinks).
  - `writeLockfiles`: return widened from `Promise<void>` to `Promise<{ wantedLockfile, currentLockfile }>`. New optional `wantedLockfileName` opt. New exported `WriteLockfilesResult` type.
  - New export: `getWantedLockfileName`.
- `@pnpm/installing.deps-installer` (patch): internal-only wrappers; no external API change.

Normalize CRLF line endings before parsing YAML document
separators in streamed env lockfile reads.

Previously the parser assumed LF-only separators (`\n---\n`),
which caused pnpm to report ERR_PNPM_BROKEN_LOCKFILE or outdated
lockfile errors when configDependencies lockfiles were checked
out with CRLF line endings on Windows.

Fixes #11612

* test(lockfile): cover CRLF normalization and clean up yamlDocuments

Add CRLF-handling tests for streamReadFirstYamlDocument (CRLF and
BOM+CRLF) and extractMainDocument (CRLF in combined file and CRLF
in content without separator). Hoist the duplicated CRLF replace
in Phase 1 out of the if/else, drop two stray semicolons and a
couple of blank lines.

* chore: include pnpm in changeset

`sharedWorkspaceLockfile` is not in `WORKSPACE_STATE_SETTING_KEYS`, so
placing it inside `WorkspaceState.settings` broke type checking. Pass
it directly on the `CheckDepsStatusOptions` instead.

* chore: add lockfile/fs project reference to installing/commands tsconfig

`@pnpm/lockfile.fs` was added as a runtime dependency but the tsconfig
project references were not updated. meta-updater enforces this in CI.

* perf: restore optimistic-repeat-install fast-path for conflict-free state

The first iteration of the conflict-detection fix unconditionally read
pnpm-lock.yaml on every install - once in installDeps and again inside
checkDepsStatus - defeating the point of optimisticRepeatInstall, which
was to skip reading the lockfile entirely when nothing changed.

Restore the fast path by:

- Dropping the redundant lockfile read from installDeps. checkDepsStatus
  already returns upToDate: false when the lockfile is conflicted, so
  the pre-check was dead weight.
- Gating the conflict check inside checkDepsStatus on the lockfile's
  mtime: if it hasn't been touched since the last successful install,
  it cannot have grown conflict markers, so the read is skipped.

Conflict markers introduced after a successful install (e.g. via
git pull/merge) still update the lockfile mtime, so the correctness
fix is preserved.

* perf: make lockfile-conflict check synchronous

findConflictedLockfileDir awaits its work serially with no concurrent
operations to interleave, so the async overhead (Promise.all microtasks,
event-loop hops) buys nothing. Convert to a plain for-loop with
fs.statSync and a new wantedLockfileHasMergeConflictsSync export.

Also resolves a test-mock issue: the previous version called safeStat
from deps/status, which is jest-mocked across the test file. The mocked
safeStat returned undefined (or stale stats from earlier tests), causing
the conflict check to silently no-op. Switching to fs.statSync bypasses
the mock and gets the real mtime of the temp lockfile the regression
tests write.

60fd20536d fix: pin integrity of git-hosted tarballs in lockfile (#11481)
For git-hosted tarballs (`codeload.github.com` / `gitlab.com` / `bitbucket.org`) the fetcher dropped the integrity it computed while downloading, so the lockfile only ever stored the URL. A compromised git host or man-in-the-middle could serve a substituted tarball on subsequent installs and pnpm would install it — the lockfile had no hash to compare against.

This pins the SHA-512 SRI of the raw tarball in the lockfile, in the same `sha512-<base64>` form npm-registry tarballs use. The only difference is the source: for npm we pass through `dist.integrity`, for git we compute it locally from the downloaded buffer. Subsequent installs validate the download against that integrity in the worker (`addTarballToStore` → `parseIntegrity` → hash compare), so a tampered tarball fails with `TarballIntegrityError`.

## Why git-hosted stays on `gitHostedStoreIndexKey`

The lockfile pins integrity for security, but the *store key* for git-hosted resolutions stays on `gitHostedStoreIndexKey(pkgId, { built })` rather than collapsing under the integrity-based key. Reason: git-hosted tarballs are post-processed (`preparePackage` / `packlist`), so the cached file set depends on whether build scripts ran during fetch. The integrity-only key would fold the built and not-built variants into a single slot, letting one overwrite the other and serving the wrong content if `ignoreScripts` was toggled between runs. Keeping git-hosted on the existing key shape preserves that dimension; the integrity is still validated on every fresh download.

## How the routing stays clean

The naive way to express "use gitHostedStoreIndexKey for git-hosted, integrity key for npm" is to call `isGitHostedPkgUrl(resolution.tarball)` everywhere a store key is computed — fragile, scattered, and easy to forget when adding new readers (Copilot caught two of those during review). Instead, a typed annotation: `TarballResolution` gets an optional `gitHosted: boolean` field. The git resolver sets it; the lockfile loader (`convertToLockfileObject`) backfills it for entries written by older pnpm versions; `toLockfileResolution` carries it through on serialize. Every consumer reads `resolution.gitHosted` directly. URL detection lives in exactly two places — the resolver and the loader — instead of seven.

## Changes

### Security fix
- `fetching/tarball-fetcher/src/gitHostedTarballFetcher.ts` — return the `integrity` that the inner remote-tarball fetch already computed (was being silently dropped by the destructure).

### Lockfile schema (additive)
- `@pnpm/lockfile.types` and `@pnpm/resolving.resolver-base` — `TarballResolution` gains optional `gitHosted: boolean`.
- `@pnpm/resolving.git-resolver` — sets `gitHosted: true` on every git-hosted tarball it produces.
- `@pnpm/lockfile.fs` (`convertToLockfileObject`) — backfills the field on load for older lockfiles via inlined URL detection.
- `@pnpm/lockfile.utils` (`toLockfileResolution`, `pkgSnapshotToResolution`) — preserve / read the field.

### Store-key consumers (now one-line typed reads, dropped the URL-sniffing dep)
- `installing/package-requester` (`getFilesIndexFilePath`)
- `store/pkg-finder` (`readPackageFileMap`)
- `modules-mounter/daemon` (`createFuseHandlers`)

- New integrity-validation test in `tarball-fetcher` (mismatched `integrity` on the resolution must throw `TarballIntegrityError`).
- New git-hosted lookup test in `pkg-finder` asserting routing through `gitHostedStoreIndexKey` even when integrity is present.
- New `toLockfileResolution` test asserting `gitHosted: true` flows through serialization.
- `fromRepo.ts` lockfile snapshot updated for the now-pinned integrity + `gitHosted: true`.
- `git-resolver` tests updated to assert `gitHosted: true` in produced resolutions.

- Add explicit `types: ["node"]` to the shared tsconfig because tsgo
  20260421 no longer auto-acquires `@types/*` from `node_modules`.
- Refactor test files to explicitly import jest globals (`describe`,
  `it`, `test`, `expect`, `beforeEach`, etc.) from `@jest/globals`
  instead of relying on `@types/jest` ambient declarations. Under the
  new tsgo build, `import { jest } from '@jest/globals'` shadows the
  ambient `jest` namespace, breaking `@types/jest`'s `declare var
  describe: jest.Describe;` globals.
- Add `@jest/globals` to each package's devDependencies where tests
  now import from it, and add `@types/node` to packages that need it
  but were relying on hoisted resolution.
- Replace `fail()` calls with `throw new Error(...)` since `fail` is
  no longer globally available.

- Strip `as <PnpmType>` casts on objects passed to toMatchObject /
  toStrictEqual / toEqual; @jest/globals rejects the typed objects

- Type `jest.fn<...>()` explicitly where the mock's signature matters

  expected object triggered stricter type resolution.

- Fix off-by-one `<reference path>` in pnpm/test/getConfig.test.ts
  that only surfaced now.
- Move `@jest/globals` from devDependencies to dependencies in the
  two `__utils__` packages that import it from `src/`.
- Clean up unused imports from the @jest/globals migration.

- Move misplaced `@jest/globals` imports to the top import block in
  checkEngine, run.ts, and workspace/root-finder tests where the
  script dropped them below executable code.
- Replace `try { await x(); throw new Error('should have thrown') } catch`
  in bins/linker, lockfile/fs, and resolving/local-resolver tests with
  `await expect(x()).rejects.toMatchObject({...})`. The old pattern
  swallowed an unrelated `throw` if the under-test call silently
  succeeded, which would fail on the catch-block assertion with a
  misleading message.

aa93759d9b chore(release): drop eslint from lib prepublishOnly (#11320)
Library packages had `prepublishOnly: pn compile`, which expands to
`tsgo --build && pn lint --fix`. During `pn release` that runs eslint
against ~150 packages for no benefit — the code has already been linted
in CI and the release flow's upfront compile has already built dist/.
Switch lib prepublishOnly to a bare `tsgo --build` so the safety-net
compile stays but the per-package eslint cost is gone.

31858c544b refactor: merge env lockfile into pnpm-lock.yaml (#10964)
Instead of a separate pnpm-lock.env.yaml file, the env lockfile
(configDependencies and packageManagerDependencies) is now stored as
the first YAML document in pnpm-lock.yaml, separated by `---`.

The combined file starts with `---\n` when an env document is present,
allowing pnpm to check just the first 4 bytes to know whether
the file contains an env document. Reading uses streaming I/O that
stops as soon as the document separator is found, avoiding parsing
of the full lockfile.

Writing preserves both documents: when the env lockfile is updated
the main lockfile portion is kept, and vice versa.

d458ab318c fix: incorrect depPath format used in time pruning (#10907)
* fix: depPath format used in time pruning

The local `refToRelative` helper in `lockfileFormatConverters.ts` produced
dependency paths with a leading slash (e.g. `/foo@1.0.0`), while the keys
stored in the `time` field do not have one (e.g. `foo@1.0.0`).

Because of this mismatch, `rootDepPaths.has(depPath)` always returned false
inside `pruneTimeInLockfile`, so `pickBy` filtered out every entry and the
entire `time` field was cleared on every install.

Fix by replacing the local helper with `refToRelative` from
`@pnpm/dependency-path`, which produces the correct format.

## Summary

Store config dependency and package manager integrity info in a separate `pnpm-lock.env.yaml` lockfile instead of inlining it in `pnpm-workspace.yaml`. The workspace manifest now contains only clean version specifiers for `configDependencies`, while the resolved versions, integrity hashes, and tarball URLs are recorded in the new env lockfile.

### Key changes

- **New `pnpm-lock.env.yaml` lockfile**: Uses the standard lockfile format (`importers`, `packages`, `snapshots`) to store resolved config dependencies and package manager dependencies with integrity hashes and tarball URLs.
- **Automatic migration**: Projects using the old inline-hash format in `pnpm-workspace.yaml` are automatically migrated on install.
- **Global Virtual Store (GVS) for version switching**: When switching pnpm versions via the `packageManager` field, pnpm is installed to the global virtual store (`$STORE_DIR/links/`) instead of `globalPkgDir`, reusing the content-addressable store for deduplication.
- **Self-update uses headless install**: `pnpm self-update` performs frozen headless installs using integrity hashes from the env lockfile, then links bins to `PNPM_HOME`.
- **`packageManagerDependencies`**: The env lockfile also stores resolved `packageManagerDependencies` during version switching and self-update.
- **`@pnpm/exe` support**: Replicates `@pnpm/exe`'s postinstall script (linking platform-specific binaries) since install scripts are disabled.

opts.patchedDependencies values are already absolute paths, so
path.join(opts.lockfileDir, absolutePath) created invalid doubled
paths like /project/home/runner/work/pnpm/...

- Use path.resolve instead of path.join to correctly handle both
  relative and absolute patch file paths
- Use PnpmError instead of plain Error for missing patch file path
- Only copy patchedDependencies to deploy output when manifest
  provides the patch file paths

The test was missing rootProjectManifest, so createDeployFiles could
not find the manifest's patchedDependencies to propagate to the
