Add the 14 missing pnpm v12 WorkspaceSettings keys
(addMissingPeerTypes, autoDedupe, bootConfig, macosBackup,
nodePackageMap, permissions, pipelineBase, publishWaitTimeout, python,
remoteCache, saveTypes, skills, storeIndexFormat, and tools) to
SETTINGS_OF_OTHER_PNPM_VERSIONS in
pnpm11/config/reader/src/unknownSettings.ts so pnpm v11 annotates them
as pnpm v12 settings instead of offering unrelated spelling suggestions.
Sync the mirrored TYPED_WORKSPACE_MANIFEST_KEYS and
CONFIG_ONLY_SETTING_KEYS slices in pnpm/crates/config/src/known_settings.rs
with unknownSettings.ts (adding modulesDirsByProjectName and replacing
tools with tasks, since tools enters through WorkspaceSettings fields),
and add cross-check tests in both stacks verifying that every
WorkspaceSettings field is either in v11's KNOWN_SETTING_KEYS or in
SETTINGS_OF_OTHER_PNPM_VERSIONS.
